One resident, Samiuddin Ahmadi, told broadcaster SVT that two stray bullets entered his apartment, narrowly missing his son.
Police said one of the four men inside the car had died. The conditions of the other three were unclear.
Like Sweden's other major cities, Malmo has seen a rise in gun violence in the past decade, often connected to feuds between rival gangs.
